Naissaar was called Terra feminarum according to the chronicle of Adam of Bremen, and of Virgin in a rare 12th century manuscript, Hostoria Norvegiae. The land was also known as Amazonia – at any rate it was one of many points of support on an old important sea route between the East and the West.

As early as 1297 felling on the island was banned by orders of King Eric Menved of Denmark, because the Naissaar forest was regarded as a very important landmark. Since 1470 the ancient sea route between Naissaar and Paljassaar was marked with two floating light buoys installed by the Town Council of Tallinn.

Becuse of complicated conditions of navigation the people of Naissaar became outstanting pilots, a fact confirmed by an archival record dated from 1748. In former times there were three private pilots associations working side by side with government pilots, and one of the private pilots associations was that of Naissaar pilots.

At the beginning of the 20th century Naissaar became one of the links in the Peter the Great Naval Fortress intended to protect the capital of the empire. The island was turned into a Soviet military base for a long time.
